Can I paint over Thompsons semi transparent stain on my deck.?

Kinda funny cause I work there, but in the seasonal dept.

In March I waterproofed my deck semi transparent red. Since then it has worn away in spots and gotten alot of stains and mudspots. I decided I wanted to make it dark chocolate so the dark spots wouldnt show. I bought olympic semi transparent dark brown per recommendation of lowes because they said solid wouldnt bond and neither would paint. After a test area the color spotted up and you could still see tons of red. It wasnt even bonding to the wood so i stopped. Im beginning to think i should have primed with an oil based primer then painted over it. What can I put on my deck that will cover up the red thompsons water seal and last a few years. there are some slight grooves in the wood so filling those would be nice which is why i want to paint. I will not use deck restore as that stuff sucks.
