It will be fine, but you will be wasting an incense.
I have an insense burner and it's the 5 headed dragon and when I burn the insense the majority of it comes out of the highest one in the middle and is barely noticeable from the other ones. If I put 2 incense in the tray and then put it in the insense holder, will I be fine?
